Basically the eggs spoil in the wild, but don;t vanish. So you pick up a spoiled egg, it finally triggers and disappears. Only way around it is to clear out old eggs, and wait for new ones to spawn. Or, check the timer on the popup box, and don;t pick it up if it timed out already.
